If you could make reservation online, definitely choose those cool ships from schedule – HIMIKO, or HOTALUNA, or EMERALDAS. (run by Tokyo Cruise company)
Those ship are designed by Reiji Matsumoto, famous Japanese manga artist.
The design looks like spaceship, makes fun cruise much more exciting!
The best route I recommend for family is the one depart from Asakusa goes to Odaiba. (about an hour)

Water Bus Cruise
It’s more reasonable, transportation type of boat. They have same pier with Tokyo Cruise, same route from Asakusa to Odaiba.
It seems they have no online reservation, please check timetable in advance.

Tokyo Symphony Cruise
This cruise is more luxurious, including lunch / Afternoon tea / Sunset meal / Dinner.
It takes about two hours, and online reservation required.
